How PrismFox
Changes DNA
Research

Not a faster BLAST — a different instrument entirely. Three layers of impact on how genomics actually works.

Live cascade simulation · BitTable → BitFox → Float Truth
LAYER 01 / 03

Raw Speed

The Obvious One

Today's genomic search — BLAST, minimap2, MMseqs2 — is alignment-based pattern matching. A BLAST query against NCBI's GenBank (4.5 billion sequences, doubling every 18 months) takes minutes to hours. PrismFox's three-stage cascade changes that math completely.

Stage
What It Does
Result
BitTable Sieve
XOR + popcount (single CPU instruction) across all sequences
Eliminates 99.98%
BitFox Refine
Higher-fidelity Hamming rerank on survivors
Narrows to hundreds
Float Truth
Full cosine similarity over the rich embedding
Precise final ranking

Even 17–24× over 4.5B sequences is ~30 seconds. FacetRoute closes the gap — spherical k-means clustering groups sequences by taxonomy and function. A bacterial gene query never touches eukaryotic facets, collapsing effective search space to 10–100M sequences. Result: ~200ms at full GenBank scale.

LAYER 02 / 03

Better Results

The Counterintuitive One
The Repeat Element Problem

~45% of the human genome is repetitive — ALUs, LINEs, SINEs, transposons. A BLAST query near an ALU element returns thousands of hits sharing alignment similarity but zero functional relevance. The traditional fix is RepeatMasker: lossy, slow, and it discards real signal.

PrismFox's cascade naturally denoises through repeats. Binary codes compress multi-feature DNA embeddings (k-mers + codon usage + GC content + splice sites + secondary structure). Two sequences sharing k-mer overlap from a repeat but differing in codon usage will have different bit signatures — eliminated at Stage 0. No masking. Discrimination, not deletion.

Our DNA embeddings encode both structural and functional features simultaneously:

Structural
K-mer Frequencies

k = 3, 4, 5, 6 with position encoding

Functional
Codon Usage Bias

RSCU — relative synonymous codon usage

Functional
GC Content / Skew

Taxonomic signal that alignment ignores

Functional
Splice Sites + Structure

Regulatory and expression context

PrismFox answers a question BLAST cannot: "What sequences are functionally similar to this one?" Two genes with <30% sequence identity but identical function (convergent evolution) score poorly in BLAST but highly in embedding space because they share codon usage and expression context. This unlocks the ~30–40% of genes currently labeled "unknown function."

Paradigm Shift

The Deep One

When search drops from minutes to milliseconds, it stops being a discrete action and becomes ambient infrastructure. Five major DNA workflows change fundamentally.

01 · METAGENOMICS

Gut / Soil / Ocean Microbiome

TODAYSequence → assemble → BLAST fragments. Days of compute.
FOXEmbed each read, cascade-search pre-embedded references. Entire microbiome classified in minutes.
02 · GENE FUNCTION

The 30–40% Unknown Problem

TODAYBLAST for homologs, infer function. Fails for convergent evolution.
FOXFind functionally similar genes via shared codon usage + GC patterns — without sequence homology.
03 · CLINICAL GENOMICS

Variant Interpretation

TODAYNovel mutation → ClinVar → conservation scores. Slow, incomplete.
FOXEmbed mutated region, cascade-search for similar regions with known pathogenicity, including regulatory context.
04 · CRISPR

Off-Target Selection

TODAYCas-OFFinder: exhaustive alignment of 20bp guides. Slow for whole-genome screens.
FOXPre-embed genome in overlapping windows. Stage 0 eliminates 99.98% per guide instantly.
05 · PHYLOGENETICS

Alignment-Free Evolution

TODAYMultiple sequence alignment for trees — O(n²) to O(n³) complexity.
FOXEmbed all sequences, cluster in embedding space using codon usage + GC phylogenetic signal.

The deepest shift: when querying costs near-zero, researchers stop designing careful queries and start exploring interactively. Every read off the sequencer gets classified in real time. Every variant gets contextualized as it's called. Genomics goes from batch-process-wait to stream-process-know.

The embedding approach also enables cross-modal search that alignment never could: embed a DNA sequence and a protein sequence into the same vector space and search across modalities for the first time.

SUMMARY

The Big Picture

Layer
What Changes
Why It Matters
Speed
Minutes/hours → milliseconds via cascade + facet routing
GenBank's 4.5B sequences become searchable in real time
Quality
Denoising eliminates repeat-element false positives; multi-feature embeddings find functional similarity, not character overlap
Answers questions BLAST can't — especially the 30–40% "unknown function" genes
Paradigm
Search becomes ambient infrastructure, not a discrete step
Real-time classification during sequencing, interactive exploration, cross-modal DNA–protein search

BLAST asks "what sequences share characters?"
PrismFox asks "what sequences behave like this one?"
And it answers in milliseconds over billions.
